I use a batch file for creating a bunch of PDF files.
Some PDFs shall get a TOC in the bookmarks section and some must not.
Is it possible to declare this within the INI file?
Or is it only possible to switch this option within H&M?
Generally spoken: Is it possible to set the PDF output style options in batch mode?
(afaik these options are not part of an MNL template file)

This is something that you can only set in the project, there are no external parameters for it. However, you should be able to achieve it by setting up a hand-made "XML skin". It's easier than it sounds once you get the hang of it, see this tutorial for details:
