If I publish a content as web help in the application, everything is OK. If I do the same via command line, some files are missing, mostly JS (missing files are on the left side). What could be the issue?

Empty page issue was solved as suggested.

I have created Webhelp version of my content and realized that there is an issue tree expansion if using Google Chrome. In all other browsers this is working OK.

I have solved this issue by deleting used style and creating a new one and it started working.

I have encounter one strange situation. When I build CHM version of help all text is bolded, in PDF version text is not bolded. Also used style does not have bold option selected. Does anyone have an idea how this happens?

I'm compiling the same document into two formats: CHM and PDF. In CHM topic links works fine, while in PDF there is just a text without hyperlinks. Can this be fixed?
