Index keyword collisions in a modular project

I'm importing some RoboHelp for HTML projects that were modular into modular H&M Projects (using a publish-time merge).

Some of the projects have topics with the same name. In Robohelp the index would be structured as so:

TopicName
---FromHelpFile1
---FromHelpFile2

In H&M I am just losing one of the links, I get this:

TopicName
---FromHelpFile2

Is there anything I can do to correct this?

In H&M modular projects all topics must be unique.

It's good practise to add a prefix to the topic id which is unique to the module.
