I simulate footnotes with a popup window. This does not help for the PDF output. In this case you may add additional topics only exported to PDF at the end of a chapter or the document. This topics will have the text of the footnotes also. This is not the classical location of footnotes at the end of the page. Your footnotes will be endnotes.

Thanks. That is clear. I'm interested in the PDF export, therefore I have one question more: is it possible to number such endnotes in PDF on the site and the end of the chapter?

You can number anything with the table and figure numbering variables. Despite their name, they can also be used for other purposes and not just for tables and figures. See this section in the help for details.
But there is an even better solution: You can emulate endnotes in PDF even more closely by using snippets, and you can also number them automatically without variables using this method, by inserting the snippets in a numbered list:
If you are using popups instead of footnotes in HTML-based formats (which is the best solution) the popup topic files are already excluded from the PDF TOC because they don't have TOC entries. If you are using normal topics for the endnote contents you need to either create them without TOC entries (by creating them directly in the Project Files > Topic Files section) or exclude their TOC entries from the PDF but including the topic file. To do this you set the build option in the TOC to exclude from PDF, then go down to the matching topic file and set its build options to include it in PDF.
IMPORTANT: For this to work, each endnote topic must only contain a single paragraph!
Then at the end of the topic first create a numbered list for your "endnotes". Then use the Snippet tool in Write > Insert Object to insert the topic files in questions as snippets in the numbered list, choosing the options "From Topic" and "Snippet is linked" and turning "Snippet begins a new paragraph" OFF. This last setting is crucial, because without it you can't insert the snippets in the list.
You will only see part of the linked snippet in the list, but the whole snippet will be included when you generate your output. If you only want to include the endnotes in PDF you should also use the Conditional Text tool to enclose the entire list in an IF PDF condition.
