Can you use baggage files to override images in the Print Manual Designer?
I can't seem to get it to work.

No, it's a completely separate program. It will never see your baggage files and you can't replace files used in PDF templates with any external commands.
You need to make different copies of the PDF template for different purposes. Alternatively you can also create a topic without a TOC entry in your Topic Files section in your project and put your images there, where you can also tag images for different purposes tagged with conditional text tags. Then insert that topic as a text snippet in the template page (Insert menu). If you have a topic file with exactly the same name in every project it can insert the appropriate image for that project in the PDF template automatically. In addition, build options can include or exclude images tagged with conditional text tags in the topic.
Important: The topic should have build options to only be included in PDF, otherwise it will also be included in the background in HTML-based output formats.
