Apologies if I am being stupid!
I need to reference another topic e.g. "Apples". Apples is chapter 2, Section 2.
In another topic I want to say "Please see 2.2 - Apples"
How do I insert this reference so that the chapter number is correct?

This is a little tricky unless you have inserted the numbering manually, which is not recommended (you have to renumber everything if you move or insert a topic). Inserting the variable <%TARGETTITLE%> instead of the link text will insert the current caption of the linked topic as the link text on export. However, in the output formats that support automatic chapter numbering (WebHelp, eWriter, PDF) that still won't insert the numbering, just the caption/title of the topic.
In PDF output you can configure the PDF output to include "page referrers", which are little icons next to the link with the page number of the target page, but that is also not the chapter number.
